On regular Lets Encrypt installation usually we find configs like this location : /etc/letsencrypt/cli.ini

In KeyHelp, where are those Lets Encrypt config locations? I need to adjust some values in cli.ini

there is no such thing like a "cli.ini". KeyHelp uses an own implementation of the ACME protocol.
All settings regarding Let's Encrypt can be found in "Configuration" -> "SSL/TLS Certificates".
